I know nothing about the duties of a company commander, but no matter what kind of job he has it shouldnt affect your relationship. Yes the distance and time apart will suck and be hard, but if it's true love in the end it will only make your relationship stronger. IMO.

the time away should not affect your relationship- unless you let it-

as a CC he will pretty much be locked into his job for the course of the company- this is 8 weeks of 12-15 hour days 7 days a week.

for the full 8 weeks- then there will be a down time of 2 weeks or so and then another company- it will belike this for the next three yrs.

this is whay in all branches it is considered arduous duty and they get special pay for doing it.
